In which order do you do areas?

Obviously start at Shipwreck beach and then Twigroot Forest and afterwards Forgotten River.
Where do you go afterwards? I went Sleet Island and then Keelbreach Bog.
Now that I opened the Pyramid I wonder if enemies inside are very tough.
I also wonder if I brave the Pyramid and manage to defeat them, will I then move to another area and find enemies too weak and boring?
What's the enemy level/toughness scaling by area like?
PS: Now that I opened the door to the Pyramid, will I ever need the Serpent Staff again or can I discard it at The Hub?

It's not so vastly different that you can't just explore and choose which ever you like. I have done the ruins before the pyramid in general but any way is fine.
About staff
You will need it again in the pyramid

will I need the Rapier ever again after the starting area statues?
Also should I do Cemetery before Pyramid and Ruins?

On hard, one save crystals I did beach to river skipping the forest dungeon and many fights, underwater vault grab amulet, top level of the ruins, grab amulet from house of needles.
After that if I got bored or nervous in one thing I just went to another area... forest dungeon, sewer, mine, swamp, cemetery, pyramid, whatever, it does not matter really. (hard bits of pyramid need invisibility)
to do boss in ruins, just cast invisibility and walk up and stand next to him and he spawns no nme
The dangerous creatures are
the town wolves, the insects and spawning zombies in the cemetery.
If you do one save crystals don't be too tight.. I had quite a few left over at the end, plan the ones near the castle though. I hit last castle crystal and then hit cancel and the crystal still died.... very annoying... so watch out for that.

Thanks.
So there's another spirit pendant in the Ruins of Desarune?
EDIT: Like where is it though?

No. There are two spirit pendents in the game at the locations specified by Spathi.

Sorry, I got confused the way he wrote it, I thought he meant ruins.

I ducked into house of needles and out of stormbreach b/c the monsters are too strong if you do it early.
Really you can go wherever, don't really need amulets, but it is something to do on a replay to make it less boring, lol.

Thanks, I got both amulets and the Maul and Hub Key before heading back (Herder boss now).
The Maul seems way bad though, why? Ax seems way better.
