Can I copy over my save games to the Steam version?

You don't have to copy anything, the "normal" and the Steam version uses the same folder to store the saves and the config file.

I finished the standalone game then loaded it onto steam, my old saves were there waiting for me in the steam verison. I didn't get any achievements though for my old saves and I saved Toorum. I'll have to make a text file to unlock him.
