I can only answer 3 of these as I am not far enough along yet in others. The red wheel was obtained via an extended dialog with book collector. It is one of those things that if you miss it it is not happening unless you spawn it into inventory I think. The Arganite key is in Pirate Bastion but can only be found if you have the Kill Varanim quest and do not kill but fake the death. The Orb of negation is as simple as grabbing one of the orbs in the boss area of sky city.
Ohh, thanks. Didnt notice that one orb is collectable.
Tell me more about book collector. Which dialog gave wheel?

When you come to the collector which he is found in the SW corner path of Deadmarch East in Rocky Coast West. When you meet him he asks about poetry and you keep saying yah you want to hear more and how great it is. this leads to a question about Pirate activity and then he gives you the wheel. This collector is related to the Oby book too.

Anyway, I reloaded my previous save, took wheel and put it on the floor of the smallest map and saved game. When browsing that save file I found out that console command to spawn that wheel is

Its a bit sad that can loose some things that way ...

Yes I wish there was a list of things you can miss out on. because reloading takes so long to test things out. thanks for console cmd

Anyone remember where Meteor shield recipe is located?

And is it safe to sell Lao Tzo proverbs to guy in shop in sky city?

Me not, but if you look other recipes then its not hard to figure out what you need for it.

Is kelem Zelem Grotto supposed to have tons of missing textures all over which look like invisible floors?

Seems like it should start with dwarf area.
Sorry, no. I didnt mark down where scrolls were located.

Its huge mod and bongobeat probably forgot to include some files or something goes wrong. Luckily there are no bugs in this area as much I know.

ok so far I have 1 through 6 and 7 and 8. Then I have nothing for Dwarves so not sure how many secrets are in Dwarf area.
Yah the MOD is enormous.

If I blow up HAL beneath Dwarves with explosives will I miss any secret?
